Sara gets a call from Lincoln who says that he is in Miami. He says that he is trying to get the Scylla for the Company in order to save Michael. Lincoln says that he is with people from the Company that he doesn't trust and Sucre took off. Sara is not sure that the Company is going to let him go after he recovers the Scylla. Self, Gretchen and T-Bag arrive and tell Lincoln that they have a lead on the location of Scylla on the computer.

Michael wakes up and finds himself in a remote cabin owned by the Company. He tries to leave his room, but discovers that it is locked. A man enters his room and tells him that he is in the woods. Roger, a psychiatrist, introduces himself to Michael and tells him that he is going to set him straight about the Company. Roger says that his mother is still alive and is actively working for the Company.

Back in Miami, Lincoln goes to a club looking for the person who took the Scylla. The workers tell him that they don't know the person who he is looking for. Lincoln gets in a fight with the bartender and another employee. A waitress says that the man dates one of her coworkers. Lincoln grabs her tells her to lead him to the man.

Roger tells Michael that his mother has been working in a Madagascar rainforest that has no capabilities to communicate. Roger says that when Michael is ready to join the Company, he will tell him more about his mother.

Meanwhile in Lincoln's truck, Lincoln orders the waitress, Tia, to call her coworker so they can meet. She gets a text message that her friend is on her way. Lincoln tells Tia that her coworker's boyfriend has something that he wants. Tia points out a woman hanging out near the pier and says that she is her friend, Erica. Lincoln leaves his truck to meet her. Lincoln soon discovers that the woman is not really Tia's friend. Several men arrive and begin to shoot at Lincoln. The woman gets out of Lincoln's car, gets into the men's car then leaves.

Tia meets with the buyer that took the Syclla and tells him that she met with Lincoln. Tia looks for a cigarette in her purse and discovers that Lincoln took her wallet. Meanwhile back at their headquarters, Lincoln tells the rest of the team to find Tia.

The General meets with Sara who tells him that she would like to help treat Michael. The General says that it will be impossible for her to help him. Sara says that she wants to make sure he is okay. The General says that she will see him soon. The General says that they want to utilize Michael's talents on a global scale. The General tells Sara that the meeting is over and asks her to leave.

Roger talks to Michael about his thesis on architecture. Roger says that his mother wrote an almost identical thesis 30 years ago. Roger says that Michael's mom and him have a similar brilliant mind. Roger says that a Scylla on a global scale can only be worked by two people. Roger shows Michael a photo album that he says proves that he knows his mother.

Gretchen tells Lincoln that she can't find the man that took the Scylla on any database. She says that she thinks the man works for the Company. Self and T-Bag arrive and say that they haven't found anything in Tia's apartment that will lead them to the man. They bring a hard drive from that they took from Tia's computer and tell Gretchen to look into it. Self and T-Bag tell Lincoln that they have voted that he is no longer in charge. Mahone arrives and Gretchen says that they will now have to recount the vote. Lincoln tells Self that he will blow his brains out as soon as the job is over.
